Hard to say, characterwise they all have their strengths, but I lean toward SAC Motoko, though I think that's largely an effect of the show having character focus episodes on top of the plot.
Design-wise I lean toward 1995 Motoko, those ice-blue eyes were really striking and sold the "artificial" eyes look really well, while the rest of her looked more realistic to blend in.
SAC Motoko feels like a different approach where her red eyes, purple hair, and overtly sexy bodytype and outfit are reminiscent of anime in general, but then most of the SAC cast looks a bit more realistic, which gives her the aesthetic of a real-life anime girl.
Manga's hard to pin down since it's largely black and white, and she generally just looks like other Shirow girls. Nothing wrong with that, but it does lack something like the others have where they use her being a cyborg to play with the design a bit. She does have the best hair, I hope floofy '80s anime hair makes a comeback.
