Pretty sure youkai are relatively free to do what they want to individual villagers as long as it doesn't threaten the village itself. They will still have to answer to Reimu/Sanae/Miko/Byakuren, since protecting people from wild youkai is the main obligation of local religious institutions, but sages (Yukari) seem to only intervene in serial cases that cause major unrest among the villagers.
Obviously, villagers have to feel safe in their village, so causing ruckus in there. especially in broad daylight. is a no-go, but if for example someone is hanging around the village road or nearby fields after dark, then it's their own fault and only Reimu would actively investigate their disappearance because the villagers expect her to (and maybe out of kindness).
Outsiders are just easy targets because nobody will miss them.

Guess what, villagers are also unaware of this agreement because it's exclusive to youkai (and maybe Hakurei lineage). As far as the villagers are concerned they just live in their ass-of-the-earth village and believe the same superstitions their grandfathers did 200 years ago, afraid of whatever monsters might prowl the nearby lands after dark.
