The initial implementation of Operators had two problems:
1) Passive trees were imbalanced as fuck;
2) The actual active skill was worthless dogshit, implemented in the most retarded way imaginable.
The second implementation was better but it wasn't good.
It had something going for it, with that "something" basically being a mild rebalance of the trees so the power imbalance is less retarded, and some advanced movement tech for everyone.
But actually
having to play Operator beyond that fucking sucked. It was fun during the actual story mission, once, but no one would ever do that willingly during regular missions unless they are forced to.
I have no idea what's their current state - I haven't touched Warframe in 7 years, but they are a good example of why you don't force something like that onto your players.
And the reason why MCs should just be good agents is the same why there shouldn't be the best agent in a game.
There is an inherent imbalance in the level of emotional attachment players will have in relation to MCs and other agents.
If MCs are bad (and not clearly bad on purpose), a huge number of people will feel bad because of that.
If MCs are good, a huge number of people will always play them, reducing the total roster variety.
If they shift between good and bad, people will be shifting between feeling bad and feeling worse.
And if they are always good, then it's back to the variety going down.
It's a lose-lose scenario.
Elevating them to the level of regular Agents would be a universal mistake.
If you really need a playable SS-rank Wise, just go with a version from another timeline or alternative reality, so it's still a different person.

If you ever present MCs to be equal to agents, you are opening yourself to those retards.
However if you always, from the start to finish, insist on MCs
not being on the same level, 99.9% retards will accept that.
It's a matter of perspective.
We already have MCs capable of being directly comparable to agents - we are now capable of getting hit and killed, as happened during the Hunter Chase segment.
I'm sure there is like a dozen of literal drooling retards being angry about that, but aside from those, even the usual retards aren't demanding buffs for MCs because Hunter oneshots them.
