1 - The array absorbs miasma after you charge it with a large amount of Ether, but the part that the protagonists didn't realize until too late is that that miasma and Ether has to go somewhere. Sarah takes advantage of the array by using all that condensed energy to reach the Creator. They mention that the array might indeed have originally been meant solely to purify Miasma, but it just so happens to be convenient for summoning the Creator.
2 - Banyue was a TOPS killing machine who got saved by the villagers when he was broken down. When the Miasma incident occurred 10 years ago, his logic circuits basically told him that no one except the horse kids had any real chance of survival, which is why he did nothing as most of the villagers died. It was cold, inhumane, and pragmatic even if logical, and that's why the human villagers hate him. His arc in the story where he goes to save Ning Qian and futilely fights while knowing that he wouldn't survive is meant to show that he's changed and defying his logic core that prevented him from doing anything before.
The sister only asked him to take care of her brother, which he remembered, he saved the horse kids after.
3 - We don't know the specifics of Ye Shiyuan's makeover, but he and Sarah mention that it's an already existing power he was trying to hide, and that Sarah merely dragged it out of him. I think it's most likely part of the Qingming Sword's power since Shungite mentions that he was experimenting with taking the sword in her stead, but it's not confirmed.
4 - The Exaltists are more or less wiped out now with only Sarah and a few stragglers left, and Sarah is fully calling the shots to fulfill her own personal agenda, which is to meet the Creator. We don't have enough info about what the Creator wants, and Isolde the previous Overseer was chosen in spite of not really believing in the Exaltists views, which muddies things further. We know the Exaltists as a cult seemed to believe that evolving into something beyond human to conquer the Hollows was the endgame. Sarah might also believe that since her backstory shows she's as much of a delusional loser as the rest of them, but her new power to revert Sacrifices to human seems at odds with that. Additionally, there's a few interesting lines about the Creator's own words in pic related, which might give a hint about what they really want.
