It's just they went with a different style for those final bosses, they preferred orchestral versions of the main theme for the most part. Also it's usually Senoue's games that have a vocal track for the final boss, I think Ohtani prefers orchestral final boss tracks. The only exception is Sonic Generations, which came at a time SoA probably already started demanding for Sonic Team to stop making new vocal tracks.
