That's an interesting theory. People don't give the dweller enough credit for how much he explains about Kivotos without directly addressing it.

For students to revert to their original forms there has to be some kind "break" in their current psyche for their old forms to manifest in Kivotos, we have seen this already with both Shirko and Hoshino, meaning that Suou should have been momentarily broken in order to achieve this. The thing with this is, that she went back to normal not so long after Set was defeated, same as Hoshino in a sense.
This whole chapter contradicts what was explained before regarding terror, as students aren't supposed to come back from a terror state. But both Hoshino and Suou (assuming she went terror too) do it.
We don't know enough about Suou to have a clear idea of what could break her, but if we assume it was the dweller's doings then we can also assume that he can manipulate students in a more direct way than what we saw during the chapter.

This has been implied multiple times as the whole "ruins" concept seem out of place. The technology the had back them during the age of the nameless priests was superior to whatever Kivotos has right now. Azusa questions this during volume 3 when she confronts Saori regarding the technology they are using, like the hole shattering bomb, the missile that hits the cathedral. Same as Aris and the ruins in Millennium. However, the dweller directly addressing it as a Codex Update makes it sound like if some sort of major event happened that changed the way the whole world behaves.
One theory we can come up with, is the fact that Kivotos changed to fit Sensei's idea of how to help the entities that exist in Kivotos. If Sensei was a teacher before coming to Kivotos, this could means the world adapted to his idea of teaching in order to give him a chance to help the former gods as they took the shame of students. You have to take in mind that:

Isn't the first time this happens; if anything, it's the exact same thing that happened with Shiroko as she appeared without prior warning one day.
For this idea we can also take into account what Black Suit said during Volume F.

Could Shiroko also be the doings of the dweller? or maybe someone else put Shiroko there for an unknown reason.
But if we follow this idea, i feel it conflicts too much with the rest of the world. It's clear that students have memories and lives prior to Sensei's arrival, and even if these were altered in some way, we still have to deal with the nameless priests and their knowledge about Kivotos. If the place really changed that much I think they would have made a reference to it at some point.
